Thanks for the input, Ben. What I am presently trying to align to the MPRAGE is actually a T2-weighted anatomical image; however, since this was acquired with the same slice grid as was used for the functional data, I assume your comment regarding identical scaling of the two images still applies for this anatomical-to-anatomical case. So, this is consistent with my original hunch that 6 dof makes the most sense here.
