Have you looked into avwscale? It will output the halfway transform for you, if that's what you're after.

I tried using the -sqrt option in fslmaths but this appears to be designed to handle volume data rather than transformation matrices. I thought it might be doable manually using MatLab's matrix capability but the format does not seem to be appreciated by MatLab.
