If you launch FSLView from a terminal window you won't have this problem. To work around it, you could modify the shortcut to point to a wrapper script that contains: . /etc/fsl/fsl.sh prior to launching fslview, and then your preferences will be respected. When I create a mask and save it, the drop-down menu in the Save As window offers only one file format: [.nii] This is what I need but when I go back into the file, it has been saved as a [.img] and a [.hdr] but not [.nii] at all.
