No. FSL does not have any corrections for violations of sphericity.

In a NxN repeated measures design, there is likely to be violations of sphericity. If you assume that there are no violations then you could use FEAT, although I wouldn't reccommend it unless you can demonstrate that there isn't any violations. Randomise won't work because you have 2 within-subject factors.

Thank you for your message. I realize, reading your response, that I didn't describe my design properly. I forgot to mention (except for the title) that it is a repeated measures 2-way ANOVA design, where all subjects performed all 6 conditions. Does that mean that I can run this analysis using the design matrix I posted, except for the 4th contrast?
