I have tried loading the images in 3d format as group 1 and group 2 , when I ran it it produces a SPM.mat file but not a t-map. I would be glad if someone would  point me how to generate a t-map between these 2 groups using SPM.mat.

It handles 4D files, you just need to select all the frames. (e.g. 1, 2 ,3, 4, etc.)

I have created a 4d file for the control group and another 4d file for the patient group. I would like to generate a two tail t- map for these groups.
not sure it handles 4D never tried, if not split into series of 3D
