However using the current version, which space should the targets volume masks in?
Since there is only one --xfm (freesurfer2fa.mat) already for the surface seed, I am really confused about the probelm.

In probtrackx's current (released) form, only the seed mask can be a surface/label, the targets should be volume masks.
In the next release, all masks in probtrackx can be either volumes, surfaces or combinations of these.
