Dear Carolina,

if it is sufficient to have the converted NIfTI files sorted, you can try SPM DICOM import in "Expert mode". In SPMs batch GUI, select SPM->Util->DICOM Import. There is a menu item called "Directory structure for converted files". Here you can specify whether SPM should put converted files into subject and session specific folders. Note that this option is not available if you run DICOM Import via the button in the SPM menu window.
