Hi FSLers,
As a continuation of this topic, can someone suggest how I can use as seed/termination/waypoint mask a functional output from an SPM2 analysis (I have the SPM.mat files from patient>control and control>patient contrasts from 2nd level analyses) within FSL to constrain the probtrackx and tbss outputs? I believe SPM and FSL are compatible. Or am I completely off target?

Hi,

there many atlases in FSL that you could extract regions from, including the Talairach Daemon labels. This has been discussed extensively before in the list, see for example:
