Hi Marina,

you should use fslview to draw your masks (http://www.fmrib.ox.ac.uk/fsl/fslview/masking.html).

You'll find the relevant information for the protocol to follow in tbss and fslvbm by looking at the FSL archives:
https://www.jiscmail.ac.uk/cgi-bin/webadmin

and looking for the keywords "lesion" and/or "stroke" and "vbm" and/or "tbss" (click in substring).

The problem is when I have to create the mask (to exclude the ischaemic lesions of the analysis). I dont't know how can I do it and is there any protocol for stroke lesions?

you can do many different things with FDT, the diffusion toolbox. Look at http://www.fmrib.ox.ac.uk/fsl/fdt/fdt_dtifit.html for example, for fitting tensors to the data and computing FAs and MDs. For voxelwise statistics across subjects, take a look at the TBSS documentation http://www.fmrib.ox.ac.uk/fsl/tbss/index.html
 
If you are new to FSL, you may find the FSL course lecture slides and step-by-step practicals useful.
