You should definitely concatenate them and eddy correct the 4D dataset. Splitting and averaging the b0s is not necessary though.
Peace,
Matt.

Subject: [FSL] DTI processing - additional b0 images
Hi,
I’m acquiring a 64-direction DTI sequence that acquires only 1 b0 image, so have added an additional scan with extra b0s as was suggested in a previous post:
https://www.jiscmail.ac.uk/cgi-bin/webadmin?A2=FSL;1d112f11.0806
I’ve been unable to find any posts relating to how to incorporate these images, but based on the normal pre-processing of multiple DTI acquisitions I’ve come up with the following:
- Concatenate the extra b0 images with the 64-direction DTI sequence using fslmerge
- Eddy correct this 4D data set
- Split the b0 images from the corrected data set using fslroi
- Average the b0 images
- Add the average b0 image back to the corrected data set using fslmerge.
Could anyone confirm that this is correct, or put me on the right track if not please?
Thanks,
Valerie
