Hi,

Yes, to use your own priors you should use the -A option.
If the priors are already aligned with your image then you
don't need -a, otherwise you do and it should specify the
flirt matrix that would transform your image to the space
of the priors.  The order of the prior images is CSF, Grey
and then White.
