Hi, I have also done the same thing, I got a mean FA value from fslmath/fslmeants for my first subject and that is 0.45421. However, when I used simple image processing: mean(nonzeros(tbss_tfce_p_tstat1_mask.*FA_skeletonised_subj1)), I got 0.4313. What's going on here? HJ
