There are packages in R: http://cran.r-project.org/web/packages/fmri/index.html There appears to be something that I can't find code for, called spmR: http://user2010.org/abstracts/Roelstraete+Rosseel.pdf I'm involved in a project for fMRI analysis in Python: http://nipy.sourceforge.net and there are quite a few python / neuroimaging projects, of which the most mature at the moment is PyMVPA: http://www.pymvpa.org/ Good luck, Matthew
