Lots of articles out there on this (recent Biswal PNAS paper). Protocol in essence should be scanner independent.


Basic is


1) collect physio if possible to do corrections


2) use a TR of 2 seconds or so.


3) collect whole brain - 64^2 matrix is good. make the voxels isotropic if possible. 3.5mm thick.


4) ascending or descending acquisition - you'll need to slice time and a bit easier that way


5) preferably pack them in comfortably so that they DO NOT MOVE their head.


6) you can either do eyes closed or eyes open. if open have a fixation point of cross-hair. make the room pitch black as to prevent distractions etc.


7) instruct them to relax - stay awake and think of nothing or nothing in particular and to be motionless


8) collect anywhere from 6-10 minutes of T2* weighted images.


You can look towards the literature on the variety of ways people do the analysis. that is part of the science :-)
