Take a look at the original image. I suspect that you possibly acquired these data NOT in the axial orientation.

If you do "display" you can then do rotations etc.

The attached image shows two parts, the upper is MNI , and the lower part is the MRI under investigation.
Why is it that the MRI image is not in place. 
What command can be used to correct the header information.
