Dear Eric, your spmjob.m should look like this addpath('/usr/local/packages/MATLAB/spm8/'); spm('defaults','fmri') % Set defaults spm_jobman('initcfg'); % Initialise batch system spm_get_defaults('cmdline',true); % Use cmdline mode spm_jobman('run','/home/eric/experiments/ATD.02/Analysis/Conn/20080709_34595/realigntest.m'); In SPM5, the main purpose of spm_jobman('run_nogui',...) was to disable the job manager GUI. This is obsolete in SPM8. Some control over graphics output during SPM8 computations is possible by setting the 'cmdline' default to true (either by editing spm_defaults.m, or via the code above). This might not work in all cases, though... Hope this helps, Volkmar <https://www.jiscmail.ac.uk/cgi-bin/webadmin?A2=ind0907&L=SPM>
