I would use something like flirt -interp nearestneighbour -in <mask> -ref
<mask> -applyisoxfm 4 -out <mask_4mm>

Hi all,

I've got a set of masks mapped to the MNI152 template at 91X109X91
resolution. I want to downsample this masks and get a 45X54X45 resolution (
4mm X 4mm X 4mm) voxels. Is there a more or less standard procedure to do
this? I've been tinkering with ApplyXFM and Flirt but I'm not getting
consistent results...
