This is exactly what is supposed to happen.  The matrices in the header
of the source image is updated so that it reflects the new estimate of
the relative position/orientation of the brain in the image.  This is
how the "Coregister only" option works, as well as the coregister and
reslice (as well as the time series alignment stuff).
