There are two options:

(1) Save the results of contrast A thresholded at FDR<0.05 (click save after displaying the results) and use this as an ROI

(2) When displaying the results, note the T-statistic/F-statistic associated with an FDR of 0.05 for the contrast and enter this in the threshold for the mask.

Dear SPMers:

I’d like to let my contrast A exclusively masked by contrast B in SPM5.
Since contrast A is thresholded at p < 0.05 FDR (false discovery rate), I hope
contrast B is also thresholded at p < 0.05 FDR. However, it seems that SPM5
allows uncorrected mask only.

Is it possible to set contrast B thresholded at p < 0.05 FDR-corrected in
SPM5? How to set it?

I’d appreciate for any opinion.
