Perhaps reducing the image FOV would help (crop the extra empty space around the image), however you are going to be very limited with the 32bit virtual machine (and I am not aware of a 64-bit version).  You should make sure that your virtual machine has access to at least 3GB of the system RAM (you will only be able to allocate 2GB to any given process at 32bit, but the extra 1GB can be allocated to system processes.  For any kind of intensive FSL processing it is certainly better to run FSL in an operating system in which it can run natively, for example 64bit Linux or Mac.  I recommend Ubuntu if you decide to go the Linux route.
