I'm not really familiar with the MarsBar code, but maybe I can offer some advice from the Anatomy Toolbox side.
You should be able to select your output space as anatomical space or "standard" MNI. The latter is usually what you want, if your data was normalised with SPM.
For resampling the image to the functional resolution, you can use coregister->reslice only in SPM (image defining space would be the functional image, image to resample would be the VOI).
