I have been trying FNIRT and noticed that the FNIRT uses T1_2_MNI152_2mm
instead of T1_2_MNI152_2mm_brain as I specified in the FEATGUI. The problem for this is that the mask generated by FNIRT is much bigger than that generated by Flirt, and includes a lot nonbrain tissue. As a result, you will see the activation outside the brain.
Does anyone have the same issue?
