Like Paul Chandler, I have used Nota Bene for many years; I far prefer it
to Word. It is designed for scholars, and you can write in just about any
language you can think of, without using the tiresome 'insert Symbol' in Word.
With the Orbis feature you can index anything you like; I have the Vulgate, King
James, Hebrew Bible, Greek New Testament, and the Septuagint in addition
(highlight a word or phrase, type Ctrl-F, and you get all the matches in
context).
Other useful features: the ability to see, search, and edit codes. The
ability to have two or more banks of footnotes (so you can have the app. crit.
with alphabetical letters as well as regular footnotes).
Publishers in the UK, and in Europe, will not be interested in Nota Bene
files, but the conversion to rtf is pretty good (not yet redlining, though). The
support staff is very responsive and you get personal attention.
