If your tbss target is in MNI152 space, it should be working, and I can't see why it doesn't...

Would you mind uploading the following files (in a tarfile): $sub-V1.nii and all the $sub-fa_FAi_to* onto  www.fmrib.ox.ac.uk/cgi-bin/upload.cgi 

and send me the 6-digit reference number. We'll have a quick look.
