Dear Tamara, first remark: you are not required to run tbss_reg at any time of the TBSS protocol. You should just follow the 4 straightforward steps tbss_1_preproc, tbss_2_reg, tbss_3_postreg, tbss_4_prestats (cf tbss webpage). So you don't need either to put the relevant images to your stats directory. It is automatically done by tbss 3rd step. To answer more specifically to your question "subjXX_FA_FAi.hdr" are your original FA images in the appropriate format, "subjXX_FA_FAi_to_target_nonlinear.nii.gz" are your registered FA images with tbss_reg (that you do not need to use once again), "subjXX_FA_FAi_to_target_nonlinear_hr.nii.gz" are your registered FA images with tbss_2_reg and then tbss_3_postreg, "subjXX_FA_FAi_to_target_XXXX.dof" are the transformation parameters that you apply to your original (native) GA images to register them to the standard space. Please do not erase your .msf files, they are useful for the 3rd TBSS step.
