It may not be necessary, if the functionals and structurals were acquired in the same scanning session, and you can get the scan orientation information into your images - for example using the SPM dicom conversion routines. In this case the functionals and structurals will already be reasonably aligned using the orientation information from the scanner. Best, Matthew
