no command is printed when i press Go. I'm using CygWin -- don't know if that matters, though.

Without seeing the inputs, my best guess is that your seed voxel is not in the brain. 
This usually happens because you have not selected the correct transformation image to take the seeds back into diffusion space.

Just add a new image.

It sounds as though either the file is empty, or you have the range
set to [0,0] at the top of the window.
