I can't think of anything in particular that may cause problems. I would suggest contacting the authors of the other software to see if it is possible that it does not handle square images, or images with dimensions that are not a power of two. SPM5 uses NIFTI format, as described at http://nifti.nimh.nih.gov/ . Many other fMRI analysis packages also use NIFTI, but I'm not sure if BasGan is compatible with it. It may be an idea to check whether the w*.img files can be displayed in SPM. Maybe something went badly wrong during the processing. I would like to use this software with images normalized by SPM but I have problem to open the normalized images (w*.img) produced by SPM. I don' t have problem to open the realigned images (r*.img).
