I've had the same problem when trying to define a contrast for a group
analysis.
One work around would be to use the spm jobman (batch utility) to define the
contrast.  After starting SPM5b just type "spm_jobman" at the command line.
Select "New Stats", then "New Contrast Manager" and proceed.

Just for reference, this will only fix the problem where the SPM
contrast GUI does not respond to the 'Submit' or 'Done' click in the
SPM contrast manager,
