Are you mixing SPM99 and SPM2? If so, then things could be a little unpredictable. If everything is done in SPM99, then (if I remember correctly - because 1999 was a long time ago) the Jacobian determinant map should correspond with the template image that you used in terms of laterality. There were various versions of spm_Deformations, but there was a final version that was included in SPM2.
