Hi I think it's a function of most email software - I suspect that the original email RFC's (http://www.livinginternet.com/?e/em_rfc.htm) probably specify a maximum line length (70 or 80 chars?), after which a newline has to be inserted. If so, then it *could* be your email system just sticking to the rules. I think there's really only two alternatives - either Blackboard generates (shudder!) HTML formatted emails, where you can hide the length of the URL behind a "click here!", or Blackboard builds in support for a shorter URL. If nothing else, just having a bit of explanatory text in there for the user (telling them how to rebuild the URL) would be betting than nothing - and, from memory, I'm sure that online message boards that require user confirmation emails do this.
