First of all you need to segment the images via the segment button. The results of this are three images, *_seg1.img, *_seg2.img and *_seg3.img. The next step is to use the "Xtract brain" option from the Render pulldown. The results of this processing will be a render_*.mat file, which can be used for superimposing your results on.
