For my family history I use a package called
"The Master Genealogist" or TMG. This differs
from packages like Brother's Keeper in that individuals
are defined by known events in their lives and it
doesn't require you to know anything about a persons
lineage before entering data. This allows you to record
info from census records, GRO indexes, registers,
trade directories - any source. Where you are not sure whether
two events are for the same person, you can enter them
as different individuals and later merge the records
if it becomes clear they are the same person.
For example, my g-grandfather was registered at
birth as John Thomas Coward but often went by
John Coward, Thomas Coward or even Thomas John Coward.
I would find references to all these possibly different
people and was able enter them separately and merged
them later was I was sure what was happening and
had corroborative evidence. You can add degrees of surety
and also cite sources.
I don't know if this is what you mean by family reconstitution
but if it this package may help. It will all search for
possible candidates for merger. More info at

Hope this helps...
