Dear Vladimir (and others),
this is a topic which I am interested in and would appreciate a compilation
of any replies you end up with. I previously worked on a project where we
considered environmental flows for a river system including the estuarine
section. Little was known of the biota of the upper estuary, so we
concentrated on water quality issues - ie. we -assumed- that this would be
the major influence of any water extractions and would lead to the most
pronounced biotic response.
There is also a paper or 2 based on a PhD by Dr. John Glaister* on the link
between estuarine discharge and stocks of commercially trawled prawns
(shrimps) Penaeus and Metapenaeus spp. which I used to estimate needs for
environmental flows.

production of the school prawn Metapenaeus macleayi in the Clarence River
region, northern New South Wales. Australian Journal of Marine and
Freshwater Research 29: 311-323.
We use various methods such as IFIM (instream flow incremental methodology)
to predict habitat loss for (mainly) invertebrates associated with flow
changes in freshwaters but haven't applied this to estuaries.
