Dear SPM group,
In the SPM96 supporting instructions, it is written that "it is no loner
necessary to write out the realigned images before continuing on to the
spatial normalization stage." The realignment parameters are saved in .mat
files and are incorporated into the affine part of the spatial
normalization.
My question is: how can I tell SPM that? In normalization module, it asks
for "image to determine parameters from". If the mean image or the leading
image of the series is not written out in the realignment stage, what
image should I specify? If this image is, say, the leading image of
non-realigned data, SPM must find the corresponding .mat file somewhere in
order to get the realignment parameters. How does is do that? The spatial
nornmalization function does not seem to ask for any .mat files.
