I echo Andrew Bruce,
PTGui is my go-to, and has been for many years.
You can push the contrast to make a registration set which is for the PTGui to stitch. You can then save that setting as a template for a subsequent stitch of the same material which is properly exposed. The second stitch will simply be an application of the previous contrasty set and will zip together quickly.
