I post this just as an update: I have solved the problems I had with eddy_cuda.
I had the correct version of CUDA, so I tried to run eddy_cuda on other diffusion data, and it went well.
The problem with the new diffusion dataset was that the diffusion data included several b-values (b=0,500,1000,2000), and I had omitted the flag
--data_is_shelled.
With that flag added at the end of the command, eddy_cuda ran without a hitch!
