I am trying to understand what you said. If my basic understanding is correct, FLIRT uses the Qform or Sform matrix to convert the data to a common physical space. Does the 180-degree-rotation between images from two scanners result from the different orientations of the subject in the bore? For example, one faces up in one scanner and faces down in the other. Am I right?
