yes, they are taken into account. Try e.g.
V=spm_vol(spm_select)
Vs=V;
Vs.pinfo(1)=10*Vs.pinfo(1);
X=spm_read_vols(V);
Xs=spm_read_vols(Vs);
max(X(:))
max(Xs(:))
While both Vs and V refer to the same file on disk, the scaling factor in Vs is 10 times larger than in V. You will notice that voxel values in Xs are 10 times larger than in X. The scaling happens in the compiled routines spm_slice_vol and spm_sample_vol.
