Hi,
I see there is a potentially nice feature introduced in Relionv3.1 and kept for Relionv4 that restricts translational searches to the helical rise in helical 2D classification ('restrict offsets to helical rise). Is there a way of doing this also for 3D classification and refinement? I can't work out how to do this or what additional argument would be needed- I've tried setting --helical_rise_initial as an additional parameter with or without the --helix argument, but with no luck.
Perhaps this option is not used in 3D refinements/classifications because of the use of a prior probability tophat distribution with non-zero values from rise/2 to +rise/2 around the centre of the image along the helical axis? In practice however, in my hands this does not prevent unwanted translations of helical segments along the helical axis into the next asymmetric unit- perhaps there is something I'm missing?
All the best,
Joe
