I'm working with fMRI scans in SPM12 and I want to calculate some parameters using the t-values of the obtained 'spmT_0001.nii' image, but I would like to do it in some ROIs defined in an AAL3 atlas (named 'ROI_MNI_V7_1mm.nii'). I have extracted the corresponding masks of this atlas using 'spm_atlas' but I noticed that the dimensions of the masks and of the 'spmT' image are not the same. The 'spmT' image has the same dimensions as the normalised functional images (79x95x79) whereas the masks are bigger (181x217x181).
During pre-processing, I normalise the functional (and structural) images with the 'Normalise (Est & Wri)' Batch Editor, with the mean image obtained after realigning the whole set of functional images as the 'Image to Align' input, and the complete set of functional images as the 'Images to Write' input. The other parameters are set to default. After using the 'Check Reg' tool, the normalised images appear to be in MNI space. Also, the AAL3 atlas is in this same standarized space.
I think that the difference in dimensions come from this 'Normalise' step, but I don't know how to change it so that both dimensions agree (or maybe, I can do a second 'Normalise' step with the atlas). Maybe this is a simple question but I appreciate your help.
