Dear Dinil,
When compiling SPM yourself, you should use spm_make_standalone from the
config directory as it will take care of the issue you came across, see:

If you only want to execute a script, you do not need to compile SPM
yourself and can instead use the SPM standalone we provide:
https://www.fil.ion.ucl.ac.uk/spm/software/download/
with the following syntax:
spm12 <MCR> script your_script.m
