Dear Danilo,
you could write the inverse deformation field during spatial normalization and apply this to an existing atlas. In CAT12 the Cobra atlas covers cerebellar lobes and could be used to define a mask. Probably, other atlases also allow to create a cerebellar mask and could be then transformed from template space to individual space to remove the cerebellum.
