Dear Taghreed,
I am not sure what you are trying to achieve here but you could include
the two subjects in the same GLM (a fixed effects model) and look for
their differences using the usual contrasts. You could also perform a
conjunction test at that level.
Otherwise if you saved the thresholded statistical maps for each
subject, you could use spm_get_lm and spm_clusters to number of peaks
and cluster sizes.
