Here is how I would do it - using EMAN2 and ffmpeg under GNU/Linux:
# download a nice map, e.g. an injectisome
wget ftp://ftp.ebi.ac.uk/pub/databases/emdb/structures/EMD-11781/map/emd_11781.map.gz
# unpack the archive
gunzip emd_11781.map.gz
# save each 2D slice to a separate image file using EMAN2
e2proc2d.py --threed2twod --unstacking emd_11781.map out.png
# pack images into a video file with ffmpeg
ffmpeg -r 25 -i out-%03d.png -vf crop="floor(in_w/2)*2:floor(in_h/2)*2:0:0" -y -vcodec libx264 -f mp4 -pix_fmt yuv420p -crf 20 -tune animation -threads 4 ./movie.mp4
With ffmpeg you can tune the frame rate (option -r) and make the movie faster or slower. You can also manually delete unneeded PNG files.
