Thanks so much for the response. Glad to hear #3 (AP 98 dir, PA 99 dir) is a viable acquisition option. We wanted to make sure we were maximizing data quality for Eddy correction & FA maps given the time constraints.
I also noticed single band reference images that seem to be the same as the first b0 volume in the AP DWI and PA DWI scans. Since the SBRef are suppose to have better SNR and contrast would you recommend using them in topup or should we stick to extracting b0s from the AP & PA DWI scans (ensuring the first volume fed to topup & eddy are the same).
