many thanks for your fast reply. I´m using FSL Version 5.0.7 and I´m testing it now on a small sample of only 10 people. However, fslinfo on my input data returns the following information:
data_type FLOAT32
dim1 121
dim2 145
dim3 121
dim4 9
datatype 16
pixdim1 1.500000
pixdim2 1.500000
pixdim3 1.500000
pixdim4 1.000000
So I guess the dim4 of 9 indicates that something has gone wrong at the fslmerge step already as the 4D file does not seem to contain all 10 nii files, right?
