Dear Tom,
you can try CAT12, which has implemented a rough WM lesion correction that also works without additional FLAIR images:

The default is using the internal correction only for estimating spatial registration. However, you can also correct the segmentations if you change the following parameter in cat_defaults.m:
cat.extopts.WMHC = 2;
Please keep in mind, that even if the WMHs are not correctly segmented this will have minor impact on your analysis. The local variance will be quite large in these areas and if you define an absolute threshold these areas fall usually below the threshold and are excluded from analysis.
