I've been doing the FSL Course online and something caught my attention in the Structural Analysis Practical, specifically in the Vertex Analysis in the FIRST section of the practical.
When creating the design matrix using the Glm GUI, the instructions say to assign EV values of -1 to control samples and values of +1 to patient samples, while leaving the 'group' column all with values of 1.
Why is this? My instinct would have told me I need to change the group column as well (or instead of the EV column). Well, in all honesty I don't understand the Glm GUI very well so I'm a bit confused. Some explanation would be highly appreciated.
