In that case it's indeed easier to use separate hemispheres although you cannot use the Surface Results Tool (you can try the Display Surface Tool). For the 32k-meshes from HCP the left and right hemispheres are aligned to allow a direct comparison between hemispheres. Thus you could use these data to compare the hemisphere and calculate something like the lateralization index with the surface calculator.
However, you should keep in mind that although the surfaces are aligned the used template has its own asymmetry and theoretically you need a symmetrical surface template (that does not exist). A larger smoothing filter would also help butb cannot completely solve that issue.
